If they'd done it right off the bat, it might not have been that obvious, but dragging out three episodes where they didn't show Sara at all, there was no other way to go.
And really, there's no way the writers of a show like Prison Break would ever consider "shippers" in the writing process. I think. Then again, this head in the box cliffhanger means they might be way more retarded than I thought.
